I have been away for awhile, so am not up to speed as to what you might be looking for.
First, we must determine what is meant by independent. Is she here speaking about seperate (but connected) or is she addressing those that set themselves up as the final answer?
There are many 'Independent Ministries' that are seperate but connected, following the directives (for lack of a better term) of the Mainstream ministries (???).

In my mind it is telling me to work, as much as it is possible, within the organized church, as long as it doesn't cause me to go against Bible truth in so doing.
Martin Luther tried to work within the church organization, but not to the recanting of the "new light" that he had received from his study of the Scriptures. That "new light" by the way was only "old light" that had practrically been lost sight of.
The Millerites tried to work within the organized church, until the organized church cast them out of their fellowship.
I think the principle here is not to go on our own in what we perceive as Bible truth, new light or otherwise, but to study it out together as there is much wisdom in the counsel of many. This is one of the purposes of MSDAOL; to be a tool in learning and studying things together.
